Several have wanted to use the Explorer motor and a manual trans with it. I asked SuperChips that question and got the following responce, seems like just need to go to one of their local dealer for a program change.
Transmission control can be turned off in the tune so it shouldn't
be a problem. You will need to contact an SCT dealer to have the
necessary changes made. We have a dealer search function on our website
where you can find a dealer in your area.
